But there's a checkbox to choose between squeezing the thumbnail or cropping it. With a GIF, it won't crop, no matter what you choose. I understand why, since you can't feed the GIF through the jAlbum fixed-shape filter, which would produce a JPG.
You are certainly right, but the unprocessed GIF would most probably not be in line with all the other fixed-shape thumbs and break the layout. There needs to be some kind of compromise.

It's not only about animated GIFs. The purpose is, to pass through images without further processing, e.g. to avoid JPEG artefacts, maybe for a collection of screenshots saved as BMP or PNG etc.
Happily, jAlbum now leaves PNG's as PNG's, as long as you don't select Images > Advanced > Force JPEG writing. But BMP's and GIF's, if scaled, still always end up as JPG's.

I would rather say they are scaled down and re-saved as PNGs, so they still get somehow distorted. But it is certainly better than scaling and JPEG-compressing.

Edit: Just one little problem in CA2. If I choose to crop the thumbnails to a fixed shape, the skin squeezes the GIF. That's a tricky problem to deal with!
I have changed this for the next release. Images (animated GIFs or whatever) which are passed through unchanged will not be forced to squeze to square now.

Really? GIFs should be generated as PNGs, but I still haven't mapped BMPs to PNGs too. I can do that too.

Sorry - yes, that's correct. A GIF gets saved as a PNG (unless Force JPEG writing is selected), which perserves its transparency, if it has any, but not its animation, if it has any.
Not sure what should be done with a BMP. In theory, they can provide transparency, though not animation. Perhaps mapping them to PNG would be a good idea, but I don't think we've ever seen a user posting about it.
Anyone have any strongly-held opinions?

Just a note that jAlbum 13.10 is out now featuring support for linking to originals for individual images.

Just checked it out. The animated GIFs do work (yay!) but I'm curious as to why they're being copied into the root directory rather than into the "slides" subdirectory with all the other slide images?

It's so far jAlbum's convention to put unprocessed original files under the output directory and not under the slides folder.

Which means, that there must not be two files with the same name, even if they are in different folders.
I remember we had this topic a while ago (regarding video files AFAIR, before jAlbum's official video support).
Is there a reason for this behaviour?

Because you might have chosen Link to originals via scaled images. The scaled image goes to slides. Where does the original go, if not to the root of the output? It has been suggested that there be an originals subdirectory as well, but that would probably break some things.

My originals are actually in a subdirectory. As per this discussion thread, I rely on "Copy originals if needed off" to let the "Link to originals via scaled images" successfully pull my originals from their subdirectory of my hosted web album. Details are in that thread. The issue came up because videos weren't obeying that behavior when "do not re-encode" was used, but that was fixed.
Now these animated GIF's are being copied to the root directory like the videos were. I'd like it if they weren't (or at least were placed in the slides folder to keep a clean directory structure) but it's not a big deal for me since I rarely use them and, unlike videos, the duplicate files are small.

Sorry, I should have said that it's jAlbum's convention to put original files in the folder level above the slides folder.

Oh, I have never been aware oft that, and we were always talking about "root" level only. I don't use the "copy originals" option; I leave them in my true originals folder and upload that one to the web host as well.
So jAlbum's behaviour seems fine for me.
