What if you create two unique empty projects and then link-drag the images and folders from the root of the earlier project? That way the two projects will actually be separated better as they now have unique <root image directory>/.jalbum/.info files. (jAlbum writes to the .info file during album build)

Well David, that was a very good advice!

I applied this recipe:

First I created a new project for the large images and saved the project in I:\Users\Andre\Documents\Mijn Albums\Algarve-L
Next I dragged all folders to the explore window and clicked for each folder 'Link to folder' and not 'mirror content'. Next I did import the settings of my old 'Large' project and checked that the output directory pointed to the output directory for the large images files.

I had to copy the root album description from my old large project file and I had to correct also the theme image of the root album, but the other album descriptions and theme images were OK. So I wonder whether I had to copy only the top album!

Next I made the album and uploaded the result.
Next I copied folder I:\Users\Andre\Documents\Mijn Albums\Algarve-L to I:\Users\Andre\Documents\Mijn Albums\Algarve-S, opened the project in the new folder and imported the setting from the old 'Small'project.
As a final step I made and uploaded the Small project.
No new slide images were made and I could go back to the Algarve-L project and did a make: no new slides images were produced.

So this works fine, I wonder why you have also a 'Mirror content' link.

But in this thread you said: The next jAlbum release is also planned to allow a number (at least 2) different image sizes so the browser can pick the most suitable image size for the device used.

Is that still in the planning? In that case I could use one project file if I implement that in the FancyBox skin.
But I can't test a new jAlbum version, if I can't use the old chaining method!

Anyhow, thanks for this advice!

Edit:

I cheered too soon: a lot of chained directory links are incorrect:

https://www.andrewolff.nl/Users/Andre/Documents/Mijn%20Albums/Algarve-S/Algarve_2005/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve_S/Algarve_2005/index.html

https://www.andrewolff.nl/Users/Andre/Documents/Mijn%20Albums/Algarve-S/Algarve_2007/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve_S/Algarve_2007/index.html

https://www.andrewolff.nl/Users/Andre/Documents/Mijn%20Albums/Algarve-S/Algarve_2008/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve_S/Algarve_2008/index.html

This is done with the released jAlbum version 23.2.4

So I went back to my old structure 2 project files in the image directory I:\Pictures\Algarve made the albums again and all chained directories are OK!

I did never believe in the My Albums directory structure to save the project and this proves that it indeed gives problems!

Just for completeness, any excluded files or folders in the root folder would need manually excluding in the new project. Also, any .txt or .inc files in the root would need copying over to the new project.

That is incorrect: all excluded images / folders are visible in the same excluded state as they were in my old project structure, but I did not link the root directory: I had to copy the root directory description via the clipboard.
But I had to copy manually the res directory in the image directory as a real directory and I had to copy some inc-files.

Hi André. I'll reinstall the ability to use the classic "full-tree" directory chaining" - promise :-).
Good that you have a working method, yes, you'll perhaps not need to maintain two projects in the future when jAlbum can generate more image sizes using one single project. Stay tuned for that.
"Mirror content" replicates the full folder hierarchy using links, so why use it instead of what you've done now? Well, if your source images are your one-and-only originals, then folder-linking to them might not be a good idea as you'll actually wander into the original image folder as you follow a folder link within jAlbum's UI. If you now delete images there, your true originals goes away. Also, jAlbum puts ".jalbum" folders within the folders you visit. If you don't want ".jalbum" folders to be added to your true-original-image-folders then "Mirror content" is a good way to keep jAlbum's stuff fully separated from your existing folder tree. The downside of "Mirror content" is that there are more links that can potentially be broken if you move images around and "Mirror content" doesn't pick up changes to the original image directories like added or removed images. Changes to the original image data is off course picked up though.

You probably did not see the chanining problems indicated above.

I did check this in a slightly different way:
I made a new folder I:\Pictures\Algarve_large and copied my Large project file to this folder with the res folder and some inc files.
Next I did open de project and link-drag the images and folders from I:\Pictures\Algarve, copied the album description from my old large project file.
I could make the album without problems, but some chaining links were also here incorrect:

https://www.andrewolff.nl/FotoSerie/Algarve_large/Algarve_2005/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve/Algarve_2005/index.html

https://www.andrewolff.nl/FotoSerie/Algarve_large/Algarve_2007/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve/Algarve_2007/index.html

https://www.andrewolff.nl/FotoSerie/Algarve_large/Algarve_2008/index.html
is wrong and should be
https://www.andrewolff.nl/FotoSerie/Algarve/Algarve_2008/index.html

All chaining links are correct if I use the project file in I:\Pictures\Algarve, see here.
